About the permissions point, i guess you missed it completely. Android M comes with dynamic permissions i.e., permissions will be asked only when they are required(Dangerous permissions only) that means if an app uses a camera (take Insta for example) then the permission module will not open until unless the camera screen is accessed. This is very different from Flyme where permissions are asked before the installation of app. If you want to then try out instagram on Marshmallow and flyme and open the camera screen, you'll find the difference.

What I mean to say is that flyme still uses the old permission model where it asks you to grant the permission for the a particular app just before its installation and when you open the app, it will not ask for any permission whatsoever. But in marshmallow when you have installed the app and try to access a feature  which requires you to give permission (e.g., using a camera) then a dialog will open asking you to grant the app the camera permission. Just like this if the app requires more permission then those will be asked only when you select to use a feature that uses them. e.g., if you install whatsapp on a M device, it will run smoothly but as soon as you tap on the camera icon in a chat a dialog will open asking you to give the camera permission. Flyme doesn't asks dynamic permission and that is the difference between them. Just try out, go to app permissions of whatsapp and make the camera permission reject.

You can set the permission to ASK from the Security app and a box will always pop up and you will have the option to Allow or Deny the permission.
